    Your SEO Analysis should include the following:

    - Information Architecture: Check your site architecture and URLs, navigation and links (broken links, internal and external linking strategies);
    - Crawling & Indexing: Run search engine simulations to determine if the search engines can access your site, what can they see, and if any individual sections or pages are blocked through robots meta tags and/or robots.txt;
    - Server Response: Check your server response to ensure that requests are handled properly to achieve better crawl rate;
    - Site Speed: Check your site speed - not only to improve your search engine rankings, but also to improve your visitors experience;
    - Keywords Analysis: Check how many people perform a search each month on your particular keywords / key phrases;
    - Competition Research & Analysis: Check what your competitors are doing and how they are doing it;
    - Keywords Research: Recommendations for keywords and key phrases that are appropriate for your web site and its pages;
    - HTML Coding: Check title, meta description, heading and other important HTML tags and attributes for their appropriate implementation;
    - Rich Snippets: Check if Rich Snippets are present or necessary to help Google and Yahoo to present users with the most useful and informative search results;
    - Site Maps: Check for the appropriate implementation of HTML and XML site maps;
    - Content: Review the written copy of your site's pages and identify if there are any duplicated content issues;
    - Accessibility: Check if the site is accessible for people with visual disabilities using Google's Accessible Search;
    - Usability & Conversions: Web site usability and conversions expert review against a list of design and conversions criteria principles.

    However, if you are looking for some analysis tools that can help you. You can try using W3Optimizer for your site.

    I would suggest Google analytics but I've heard it's not a 100% accurate. Maybe you can add another tool for this as well. But as far as what I know Google analytics is mainly used by a lot SEOs.

    You can try Google Analytics. Using Google analytics you can see and monitor the keywords used in a website. Google analytics gives the basic report of traffic, keyword density etc

    Here's a site that has a lot of great reporting that I'll use for clients: The Most Effective SEO Software - SEO PowerSuite Tools

    I'll also pull in some reports from SEO Software. Simplified. | SEOmoz .

    That's a good start for baseline reporting and initial analysis...specifically for SEO.
